A few things, the flowers never turned red, they were covered by legion butterflies, you literally see them flying away as she walk over them. Raiden surviving isn't that surprising, the Morpho's gun clearly was not at a full charge, he was in combat with Shin, which would have expended much of his reserves. A full charge also would have likely destroyed itself, it requires quite some time between shots & he far too close, consider the damage to the city in their first fight. Lastly, the scene at the end of the first cour is actually explained, you now have all the evidence you need to figure out what happened if you think about it, the fake out with Shin's head was just them not knowing if they were going to be able to continue the series.
